I just got two new chinchillas. When  i got home one of chinchilla started whimpering. First I heard something like a sneeze then she whimpers. What should i do?

If it's noise I think it is, almost like a barking, then they're just unsettled. Give them time in quiet to ajust to their new cage and surroundings.

    Since these are your first chinchillas, when in question .... check it out.   A quick visit to the vet would do no harm.    
It's hard to know for sure what is going on with your little ones without being right there.  We are not vets and can only speak from experience.  But a chin with the sniffles is not a good sign.
